Hin recombinase

Hin recombinase is a 21kD protein composed of 198 amino acids that is found in the bacteria Salmonella. Hin belongs to the serine recombinase family (B2) of DNA invertases in which it relies on the active site serine to initiate DNA cleavage and recombination. The related protein, gamma-delta resolvase shares high similarity to Hin, of which much structural work has been done, including structures bound to DNA and reaction intermediates. Hin functions to invert a 900 base pair (bp) DNA segment within the salmonella genome that contains a promoter for downstream flagellar genes, fljA and fljB. Inversion of the intervening DNA alternates the direction of the promoter and thereby alternates expression of the flagellar genes. This is advantageous to the bacterium as a means of escape from the host immune response.

Organisms that contain this enzyme are monophyletic bacteria found in low oxygen environments.

Indoleacetate decarboxylase (IAD) is a glycyl radical enzyme (therefore member of the GRE superfamily ) that catalyses the decarboxylation of indoleacetate to form skatole, which is a malodorous organic compound that gives animal faeces their characteristic smell. This decarboxylation is the last step of the tryptophan fermentation in some types of anaerobic bacteria. Tryptophan (Trp), Tyrosine (Tyr) and Phenylalanine (Phe) are aromatic aminoacids that can be degraded by certain types of fermenting bacteria. These bacteria create indoleacetate, p-hydroxyphenylacetate and phenylacetate, respectively. In addition, some bacteria carry out a further step, decarboxylating these compounds and creating skatole, cresol and toluene, respectively, which are volatile aromatic compounds.

Retroviral integrase (IN) is an enzyme produced by a retrovirus (such as HIV) that integrates (forms covalent links between) its genetic information into that of the host cell it infects. Retroviral INs are not to be confused with phage integrases (recombinases) used in biotechnology, such as λ phage integrase, as discussed in site-specific recombination. The macromolecular complex of an IN macromolecule bound to the ends of the viral DNA ends has been referred to as the intasome; IN is a key component in this and the retroviral pre-integration complex.

Integron

Integron cassettes are incorporated to the attI site of the integron platform by site-specific recombination reactions mediated by the integrase.

Ketoacyl synthases (KSs) catalyze the condensation reaction of acyl-CoA or acyl-acyl ACP with malonyl-CoA to form 3-ketoacyl-CoA or with malonyl-ACP to form 3-ketoacyl-ACP. This reaction is a key step in the fatty acid synthesis cycle, as the resulting acyl chain is two carbon atoms longer than before. KSs exist as individual enzymes, as they do in type II fatty acid synthesis and type II polyketide synthesis, or as domains in large multidomain enzymes, such as type I fatty acid synthases (FASs) and polyketide synthases (PKSs). KSs are divided into five families: KS1, KS2, KS3, KS4, and KS5.

This enzyme was first isolated from Methylacidiphilum fumariolicum and others in the Methylacidiphilum family. The enzyme requires La3+, Ce3+, Pr3+ or Nd3+. Higher lanthanides show decreasing activity with Sm3+, Eu3+ and Gd3+. The lanthanide atom in the enzyme is coordinated by pyrroloquinoline quinone. The enzyme catalyzes the following reaction: 2 Fe(III)-cytochrome cL + methanol -> 2 Fe(II)-cytochrome cL + formaldehyde + 2 H+

The LCP family or TagU family of proteins is a conserved family of phosphotransferases that are involved in the attachment of teichoic acid (TA) molecules to gram-positive cell wall or cell membrane. It was initially thought as the LytR (lytic repressor) component of a LytABC operon encoding autolysins, but the mechanism of regulation was later realized to be the production of TA molecules. It was accordingly renamed TagU. The "LCP" acronym derives from three proteins initially identified to contain this domain, LytR (now TagU, Q02115), cpsA ("Capsular polysaccharide expression regulator"), and psr ("PBP 5 synthesis repressor"). These proteins were mistaken as transcriptional regulators via different reasons, but all three of them are now known to be TagU-like enzymes.

Lecithin–cholesterol acyltransferase (LCAT, also called phosphatidylcholine–sterol O-acyltransferase) is an enzyme found in many animals, including humans. It converts free cholesterol into cholesteryl ester, a more hydrophobic form of cholesterol. This process sequesters cholesterol ester into the core of a lipoprotein particle, eventually making the newly synthesized HDL spherical and forcing the reaction to become unidirectional since the particles are removed from the surface. The enzyme is bound to high-density lipoproteins (HDLs) (alpha-LCAT) and LDLs (beta-LCAT) in the blood plasma. Lignin-modifying enzymes (LMEs) are various types of enzymes produced by fungi and bacteria that catalyze the breakdown of lignin, a biopolymer commonly found in the cell walls of plants. The terms ligninases and lignases are older names for the same class, but the name "lignin-modifying enzymes" is now preferred, given that these enzymes are not hydrolytic but rather oxidative (electron withdrawing) by their enzymatic mechanisms. LMEs include peroxidases, such as lignin peroxidase (EC 1.11.1.14), manganese peroxidase (EC 1.11.1.13), versatile peroxidase (EC 1.11.1.16), and many phenoloxidases of the laccase type. LMEs have been known to be produced by many species of white rot basidiomycetous fungi, including: Phanerochaete chrysosporium, Ceriporiopsis subvermispora, Trametes versicolor, Phlebia radiata, Pleurotus ostreatus and Pleurotus eryngii.

Linamarase, or beta-D-glucosidase (EC 3.2.1.21), is an enzyme found in many plants including cassava and the butter bean. In cassava it is found in the cell walls. When the plant is chewed or ground, it exposes the enzyme to compounds like linamarin and lotaustralin which release cyanide compounds that can be lethal to the eater. In humans, serious illness is more likely than death. This action of the enzyme is used by many cultures to process cassava into an edible substance. The enzyme converts the cyanide containing compounds into acetone cyanohydrin, which spontaneously decomposes to hydrogen cyanide (HCN). The HCN then either dissolves readily in water or is released into the air. Not all cyanide can be removed during processing. Linamarase is pH sensitive and can be inhibited by organic acids.

The lipoxygenases are related to each other based upon their similar genetic structure and dioxygenation activity.

LPXTGase refers to an endopeptidase enzyme from Streptococci and Staphylococci with the capacity to cleave the carboxy-terminal LPXTG anchor motif of surface proteins similar to Sortase. However, LPXTGase differs significantly from Sortase in several ways: a) it is glycosylated, b) it contains unconventional amino acids, and c) it contains D-amino acids. The latter two characteristics indicate that ribosomes are not involve in the synthesis of LPXTGase. Data suggest that the enzymes responsible for cell wall assembly also assemble LPXTGase. This is the first enzyme of its kind ever reported and was discovered in streptococcal and staphylococcal lysates due to its high cleavage activity for the LPXTG sequence (200x more active than sortase). While there are only three publications describing this enzyme, all from the same source, they are in high quality peer reviewed journals.

The MBOAT (membrane bound O-acyl transferase) family of membrane proteins is a family of various acyltransferase enzymes. All family members contain multiple transmembrane domains and most carry two conserved residues, a conserved histidine (His) embedded in a hydrophobic stretch of residues and an asparagine (Asn) or histidine within a more hydrophilic region some 30-50 residues upstream. MBOAT enzymes catalyze the transfer of an acyl group from an acyl-coenzyme or accessory protein to one of several different substrates. The family is found from bacteria to eukaryotes. The family may be grouped into three categories, according to function: enzymes involved in neutral lipid biosynthesis; enzymes involved in protein/peptide acylation; enzymes involved in phospholipid re-modelling.

Non-competitive inhibition is a type of enzyme inhibition where the inhibitor reduces the activity of the enzyme and binds equally well to the enzyme regardless of whether it has already bound the substrate. This is unlike competitive inhibition, where binding affinity for the substrate in the enzyme is decreased in the presence of an inhibitor. The inhibitor may bind to the enzyme regardless of whether the substrate has already been bound, but if it has a higher affinity for binding the enzyme in one state or the other, it is called a mixed inhibitor.

Sortase refers to a group of prokaryotic peptidases that modify surface proteins by recognizing and cleaving a carboxyl-terminal sorting signal. For most substrates of sortase enzymes, the recognition signal consists of the motif LPXTG (Leu-Pro-any-Thr-Gly), then a highly hydrophobic transmembrane sequence, followed by a cluster of basic residues such as arginine. Cleavage occurs between the Thr and Gly, with transient attachment through the Thr residue to the active site Cys residue, followed by transpeptidation that attaches the protein covalently to cell wall components. Sortases occur in almost all Gram-positive bacteria and the occasional Gram-negative bacterium (e.g. Shewanella putrefaciens) or Archaea (e.g. Methanobacterium thermoautotrophicum), where cell wall LPXTG-mediated decoration has not been reported.

Spirotetronate cyclase AbyU is an enzyme responsible for catalyzing the intramolecular Diels–Alder cycloaddition in the abyssomicin C biosynthetic pathway. A key step in the biosynthesis of this compound catalyzed by AbyU involves intramolecular [4+2] cycloaddition—also known as the Diels-Alder reaction—to form a heterobicyclic ring system precursor consisting of tetronic acid and a cyclohexene ring that are spiro-linked. AbyU is a natural Diels-Alderase found in the marine actinomycete Verrucosispora maris. Abyssomicin C, synthesized with the help of AbyU, is a potent inhibitor of bacterial folate metabolism. It is effective against Mycobacterium tuberculosis and multidrug resistant clinical isolates of Staphylococcus aureus. Abyu is one of very few enzymes that are able to catalyze pericyclic reactions which effectively form regioselective and stereoselective carbon-carbon bonds.
